Is near anything that may get undermined from any residual water that may be surrounded by the system? Should I clean the and reoil the atmosphere filter and change the grease in the gearbox? My know-how of motors is limited (which you can tell) and I am not sure if sea can get bygone the piston rings and end up within the gearbox (like in a 4 stroke). Any minister to appreciated!
Answers: I'd change the grease for sure, as water-contaminated oil is NOT great at lubricating. You'll know how to tell if it's contaminated, as it'll pilfer on a "coffee-with-cream" color, and may foam excessively. You should probably change grease on this bike fairly frequently anyway.
Cleaning and re-oiling the atmosphere filter is a good notion, and should be done fairly frequently anyway. You'll also want to variety sure that there's no extra water trapped within the airbox. Those drains sometimes get clogged.
I also would guess about checking your spark plug (it started, so shouldn't be too bad) and making sure that your electronics (CDI box, spark plug rope and boot) are dry.
Wouldn't hurt to make sure that your shock linkage, swingarm pivot, axles and footpeg and shift lever pivots are greased.

the KDX is virtually bullet proof and should be fine with an grease change & cleaned (and reoiled) nouns filter.
might also want to check and lube other parts as Thumprr stated, along with cable.
I have owned 6 KDX (175, 200, 220) over the years, great bikes!
You should probably paper-towel bad what you can reach, to remove clinging drops of dampen, and to forestall corrosion.
