Answers: ya the stock bose individual what it is will be more complicated altho its weaker than aftermarket. It does sound similar to that tho.
Isn't that that small little like 7 inch bose speaker near the amp builtin the bass (looks black)? if so ya its prob a remote wire not connected.. the remote lead tells the amp to turn on when the radio does. I dunno if its purely a sub thing as you said the doors still work... are you 100% sure they are connected to the amp? The doors should be connected to the harness to the radio not the amp... esp. if its stock
Sounds approaching you didn't hook up the "remote" wire
